Just stand next to it and shoot it STRAIGHT up to avoid it not registering. You'll get a message on the bottom right of the screen that says something like "flare area" when you're close enough.

Shot a red flair on woods and 15seconds later the plane came. Popped one on a Reverve raid as a Scav and got nothing. No airspace clogged, no co-op/offline play, no nothing.
