When I restarted it last night after putting it all together, it was running extremely rough with a loud clacking noise. Would run, but rough. No smoke just shaking engine and noise. Oil didn't seem to get any lower and antifreeze level is same this morning. Codes show P0010 P0351 P3190 P3191.

The engine-control module (ECM) is one of two "master controllers" on the Prius, the battery-control electronic control unit (ECU) being the other. Although the ECM is a master controller, it takes the back seat when it comes to the hybrid system.

my car went into limp mode with the check engine light and red triangle of dead. After towing it home it still has the check engine light and now drives, but there is a delay between pressing the gas pedal and the car accelerating. The check engine code is P3191 which means engine no-start.
The throttle body cleaning is the recommended fix for P3191/P3101. Of course a dirty MAF sensor does not help. And catching up on deferred maintenance and replacing the 12V battery are all necessary steps. Don't worry about the pool at the bottom of the intake manifold.
